Byen har brug for helte. For mørket har sænket sig over New York og Shredder og hans onde Fodklan holder både politi og politikere i et jerngreb. Fremtiden ser dyster ud, indtil fire udstødte brødre dukker op fra kloakkerne og udfolder deres skæbne som Teenage Mutant Ninja Turtles. Skildpadderne arbejder sammen med den frygtløse reporter April O'Neil og hendes kvikke kameramand Vern Fenwick for at redde byen og afslører Shredders djævelske plan.
På grund af radioaktiv stråling muterer fire unge skildpadder, så deres intelligens og størrelse får en ordentlig vitaminindsprøjtning. De tre gutter bor i kloaksystemet under New York, hvor de hyggesnakker og spiser pizza. Under den muterede rotte Splinters kyndige vejledning øver padderne sig kung fu. Det bliver der god brug for, da skurken Shredder kommer på banen!
En flok rumvæsner, anført af Krang fra Dimension X, invaderer Turtles' hjemby, New York. Som om det ikke var nok, må de fire pizzaædende, muterede ninjaskildpadder endnu en gang slås mod deres ærkefjende, Shredder, som har ansat en forsker til at lave sine egne, bomstærke mutanter: Bebop og Rocksteady. Samtidig opdager Turtles et retro-mutagen, som måske kan forvandle dem til mennesker igen.
Atter en gang sætter de fire padder ind med flyvespark og rappe kommentarer mod den ærkeonde Shredder og hans sammensvorne, der alle kan mere kung fu end de fleste. Heldigvis er kickbokser-drengen Keno på de godes side, så mon ikke også de pizza-elskende padder løber af med sejren denne gang?
En egenrådig vaskebjørn narer en familie sammensat af forskellige af skovens dyr til at hjælpe ham med at tilbagebetale sin "gæld" af mad. De går på togt en et forstadskvarter der er blevet bygget mens dyrene var i vinter hi. Væskebjørnen får gennem tiden øjnene op for det værdifulde i familiebånd og venskaber.
Efter i årevis at have været beskyttet mod den menneskelige verden sætter Turtle-brødrene sig for at vinde newyorkernes hjerter og blive accepteret som normale teenagere gennem heroiske handlinger. Deres nye ven April O'Neil hjælper dem med at kæmpe mod et mystisk forbrydersyndikat, men de kommer snart ud på dybt vand, da en hær af mutanter slippes løs på dem.

Four turtles fall into the sewers and are befriended by Hamato Yoshi a Japanese man sent to New York who was forced to live in the sewers. One day he sees a strange green glow which transforms the four turtles into human-like creatures. Hamato (now Master Splinter) changes into a giant rat from the green glow and teaches the turtles the skills of the ninja as they team up with news reporter April O'Neil to battle against Yoshi's arch enemy Shredder and Krang, an alien warlord from Dimension X.
