Το λιοντάρι Άλεξ, η ζέβρα Μάρτι, η καμηλοπάρδαλη Μέλμαν, ο ιπποπόταμος Γκλόρια και τρεις... πιγκουίνοι, ενώ έχουν ζήσει όλοι τους τη ζωή σε ένα ζωολογικό κήπο, κατά λάθος αποβιβάζονται στα παράλια της Μαδαγασκάρης. Εκεί, θα διαπιστώσουν ότι η ζωή στην άγρια φύση δεν είναι καθόλου εύκολη, ακόμα και για τα πιο... άγρια ζώα!
Οι Σκίπερ, Κοβάλσκι, Ρίκο και Στρατιώτης θα ενώσουν τις δυνάμεις τους με μια μυστική οργάνωση, τον Βόρειο Άνεμο, αρχηγός της οποίας είναι ο ωραίος Πράκτορας Απόρρητος, προκειμένου να σταματήσουν τον μοχθηρό Δρ. Οκτάβιο Μυαλάτη πριν καταστρέψει τον κόσμο.
Για όσους δεν το ήξεραν, σας πληροφορούμε πως οι πιγκουΐνοι είναι τρελοί για σερφ και ζουν με τον θρύλο του Μεγάλου Ζ στη μνήμη τους. Ένας από αυτούς, ο Κόντι Μάβερικ, που ετοιμάζεται για τον πιο συναρπαστικό αγώνα της ζωής του! Με την συνοδεία του κινηματογραφικού συνεργείου που καταγράφει τις εμπειρίες του, ο Κόντι αφήνει την οικογένειά του στο Κρύο Ντε Τζανέιρο της Ανταρκτικής για να ταξιδέψει στα Πιγκουινίσια, για το πρωτάθλημα στη μνήμη του θρυλικού σέρφερ Μπιγκ Ζ. Εκεί συναντά το τρελό κοτόπουλο σέρφερ Τζο Κότα, τον διάσημο υπέρμαχο του σερφ Ρέτζι Μπελαφόντε, τον κυνηγό ταλέντων Μίκι Αμπράμοβιτς και την δυναμική ναυαγοσώστρια Λάνι. Ο Κόντι πιστεύει ότι η νίκη θα του φέρει τον θαυμασμό που επιθυμεί, αλλά όταν συναντά έναν παλαίμαχο σέρφερ, αναθεωρεί. Μήπως οι αληθινοί νικητές δεν είναι πάντα αυτοί που τερματίζουν πρώτοι;
Η γνωστή και μη εξαιρετέα παλιοπαρέα του Ζωολογικού Κήπου, που λατρεύουν μικροί και μεγάλοι, αγωνίζεται και σε αυτήν την ταινία, προκειμένου να φτάσει… (πού αλλού;) στη Νέα Υόρκη!!! Ο Άλεξ το λιοντάρι, ο Μάρτι η ζέβρα, ο Μέλμαν η καμηλοπάρδαλη και η Γκλόρια ο ιπποπόταμος ακόμα προσπαθούν να επιστρέψουν στο σπίτι τους και φυσικά, από την τρίτη αυτή απόπειρά τους, δεν θα μπορούσαν να λείπουν τα λεμούρια, ο Βασιλιάς Τζούλιαν, ο Μορίς και οι ανεκδιήγητοι, αλλά τρισχαριτωμένοι, τζέιμς μποντικού ύφους Πιγκουίνοι!!! Έτσι, όλοι μαζί ταξιδεύουν ανά την Ευρώπη, έχοντας βρει και την τέλεια κάλυψη,: ένα τσίρκο σε περιοδεία το οποίο, μάλιστα, οι φίλοι μας φτιάχνουν στα μέτρα τους, δηλαδή σε στιλ Μαδαγασκάρης! Στο κατόπι τους βρίσκεται η δαιμόνια αστυνομικός Σαντέλ Ντι Μπουά που τους καταδιώκει, ελπίζοντας να εμπλουτίσει τη συλλογή της και με ένα κεφάλι λιονταριού!
Πού τους είχαμε αφήσει λίγα χρόνια πριν; Μα πού αλλού…; Στη Μαδαγασκάρη… απ' όπου προσπαθούν τώρα να φύγουν ώστε να επιστρέψουν στην "πατρίδα" τους, τη Νέα Υόρκη! Το αεροπλάνο είναι έτοιμο προς απογείωση (όσο έτοιμο μπορεί να είναι ένα αεροπλάνο που έχουν επισκευάσει… πιγκουίνοι) και έπειτα από λίγα μίλια πτήσης, προσγειώνεται, με συνοπτικές διαδικασίες, στη μέση του πουθενά… δηλαδή της Αφρικής! Εκεί, καθένας από τους πρωταγωνιστές μας βρίσκει όλο και κάποιο δικό του, αλλά και πάλι…μπορεί η Αφρική να συγκριθεί με το "σπιτικό" τους στη Νέα Υόρκη;
Κατά τη διάρκεια των εορτών, καθώς τα ζώα του Central Park Zoo ετοιμάζονται για τα Χριστούγεννα, ο Private, ο νεότερος των πιγκουΐνων παρατηρεί ότι η πολική αρκούδα είναι μόνη της. Βεβαιωμένος ότι κανείς δεν πρέπει να περνάει τα Χριστούγεννα μόνος του, ο Private πηγαίνει στην πόλη για Χριστουγεννιάτικα δώρα του τελευταίου λεπτού. Στο δρόμο, μπερδεύεται σε ένα κατάστημα! Οι άλλοι πιγκουΐνοι ρισκάρουν να τον ακολουθήσουν αφού παρατήρησαν την απουσία του, και προσπαθούν να τον σώσουν!
Ο Γκρόμιτ αναλαμβάνει δράση για να σώσει το αφεντικό του όταν η εφεύρεση του Γουάλας βγαίνει εκτός ελέγχου και ο ίδιος κατηγορείται για μια σειρά ύποπτων εγκλημάτων.
