Το σκότος έχει καταλάβει τη Νέα Υόρκη, καθώς ο δόλιος Σρέντερ και η συμμορία του ελέγχουν τα πάντα, από αστυνομία μέχρι πολιτικούς. Το μέλλον διαγράφεται ακόμα χειρότερο, μέχρι που μια παρέα από τους υπονόμους βγαίνει στην επιφάνεια κι αποδέχεται το πεπρωμένο της. Είναι οι τέσσερις χελώνες νίντζα. Αυτές πρέπει να συνεργαστούν με την ατρόμητη ρεπόρτερ Έιπριλ Ο`Νιλκαι τον ευφυή καμεραμάν της, Βερν Φένγουικ, για να αποκαλύψουν τα σχέδια του Σρέντερ και να σώσουν την πόλη.
Ο διαβόητος κακοποιός Σρέντερ δραπετεύει και, σε συνεργασία με έναν ευφυή μα θεότρελο επιστήμονα, ετοιμάζεται να καταλάβει ολόκληρο τον πλανήτη. Oι Χελώνες κι ένας μασκοφόρος τιμωρός θα πρέπει να τους σταματήσουν πάση θυσία.
Μια ομάδα ζώων του δάσους ξυπνούν από την χειμέρια νάρκη και συνειδητοποιούν ότι ένας ψηλός φράχτης εμφανίστηκε από το πουθενά, διχοτομώντας το δάσος. Βλέποντας πως δεν τους έχει απομείνει πολύ φαγητό, και με τη βοήθεια του πονηρού ρακούν αποφασίζουν να διασχίσουν το φράχτη και να αναζητήσουν φαγητό στην άλλη πλευρά του δάσους όπου ζουν άνθρωποι
Έπειτα από χρόνια απομόνωσης στους υπονόμους, τα Χελωνονιντζάκια επιχειρούν να βγουν στον έξω κόσμο και μέσω ηρωικών πράξεων να γίνουν αποδεκτά από τους ανθρώπους. Σύντομα, όμως, θα βρεθούν αντιμέτωπα με έναν στρατό μεταλλαγμένων.
Όταν ποσότητες ραδιενεργών αποβλήτων έρχονται σε επαφή με τέσσερα χελωνάκια κι έναν αρουραίο στους σκοτεινούς υπονόμους της Νέας Υόρκης, η χημική αντίδραση που δημιουργείται προκαλεί κάτι αδιανόητο. Ο αρουραίος είναι πλέον ο σοφός δάσκαλος Σπλίντερ και οι χελώνες… χελωνονιντζάκια! Ο Ραφαέλ, ο Μικαλάντζελο, ο Ντονατέλο κι ο Λεονάρντο είναι άσοι στο να τρώνε πίτσα και να καταπολεμούν το έγκλημα με τις γνώσεις τους πάνω στις πολεμικές τέχνες. Ο εχθρός ονομάζεται Σρέντερ και η επιθυμία του να κατακτήσει τον κόσμο μπορεί να βρει κόντρα μονάχα από τους τέσσερις ήρωες.
Ο Φεντερίκο, ένας δολοφόνος μικρών κοριτσιών, καταδιώκεται από την αστυνομία. Πληγωμένος, βρίσκει καταφύγιο στην απομονωμένη έπαυλη μιας δυσλειτουργικής οικογένειας. Η κυνική Βέρα και η δωδεκάχρονη κόρη της, Σιμόνα, διεκδικούν την καρδιά του, για διαφορετικό λόγο η καθεμία.
Οι Χελώνες και ο Σρέντερ μάχονται για άλλη μια φορά, αυτή τη φορά για το τελευταίο δοχείο της λάσπης που δημιούργησε τις Χελώνες, το οποίο ο Σρέντερ θέλει να δημιουργήσει έναν στρατό νέων μεταλλαγμένων.
