The year is 2071. Following a terrorist bombing, a deadly virus is released on the populace of Mars and the government has issued the largest bounty in history, for the capture of whoever is behind it. The bounty hunter crew of the spaceship Bebop; Spike, Faye, Jet and Ed, take the case with hopes of cashing in the bounty. However, the mystery surrounding the man responsible, Vincent, goes deeper than they ever imagined, and they aren't the only ones hunting him.

In order to calm the situation, a global peace monitoring agency called COMPASS is established, with Lacus as its first president. The Ark Fleet has been destroyed, and a significant number of the enemy's troops have been wiped out due to its crash landing. Meanwhile, with his Geass out of control, Shin moves to erase his younger brother's existence once and for all. In UC 0093, the Federation has recovered from its defeat and has created a new anti-colonial special forces unit to deal with rebel forces: Londo Bell. Elsewhere in space, Char Aznable reappears out of self-imposed hiding with a declaration that he now commands his own Neo-Zeon movement, and intends to force the emigration of Earth's inhabitants to space by bringing about an apocalypse.

The year is UC 105, twelve years after Char's Rebellion. "Mafty" has begun resisting the Federation government's tyrannical rule by assassinating its high-ranking officials. Its leader is actually Hathaway Noa, the son of Bright Noa, who fought in the One Year War alongside Amuro Ray.

The one that lives in order to fight, and the one that fights in order to live.
