1926年のアメリカでは人間界・魔法界との関係の悪化、さらに闇の魔法使いグリンデンバルドの脅威にさらされていました。そんな中やってきたのが魔法動物学者のニュートです。彼の革のトランクには保護したたくさんの魔法動物が詰め込まれていましたが、そのうちの一匹が逃亡。その過程でノー・マジ（非魔法使い）であるジェイコブのトランクと取り違えてた末に街に放たれてしまいます。一部始終を見かけた元闇払い（闇の魔法使いに対抗する魔法使い）のティナと妹のクイニー、さらにジェイコブも巻き込み魔法動物を探しに行くことに。
