突然の交通事故で命を落とした夫は幽霊となって思いを残す我が家へ戻り、人知れず妻を見守り続ける。やがて悲しみの癒えた妻が家を去った後も、彼は家に残り彼女との思い出を探し続ける。さらに時が過ぎ、新しい家族が越してきては去り、すっかり古びてしまった家が壊されて無くなってもなお。
日本の貨物船がロリシカ国の水爆実験場があるインファント島の近くで沈没した事故を取材するため、新聞記者の福田とカメラマンのミチは島へ。そこで福田たちは先住民たちを調査する中条と知り合う。ジャングルで一行は、小美人という身長約30cmの双子の妖精と出会うが、日ロ合同調査隊のロリシカ人ネルソンは後日、島を再訪し、小美人を捕らえて見世物にする。やがて島の守護神である怪獣モスラの幼虫が日本近海に現われ……。

のどかな田舎にある馬酔村に、ある日転校生として、村に持ち上がっている空港建設計画の責任者として国から派遣された楠木雄一郎(三浦友和)の息子・亮介(神木隆之介)がやってくる。都会的な亮介はクラスの女子の人気者となるが、一日で人気者の地位を奪われた地元の悪ガキ・土田公平(ささの友間)は面白くない。二人は取っ組み合いの喧嘩をするが、肥溜めに落ち引き分けになる。その帰り、二人は空に向かい呪文を唱えている少女を見かける。呆然とする亮介と公平に少女は、UFOの存在を信じるか聞いてきた。彼女の名はヒハル(大後寿々花)。父はUFOに連れ去られたと信じ、ずっと父を乗せたUFOが迎えに来るのを待っていた。その頃村では、空港建設反対派を雄一郎は金で買収しようとし、推進派に寝返ったり、町を出て行ったりする者が現れた。そんな大人たちの醜い争いに、子供たちも巻き込まれ始めていた。亮介は強引な雄一郎のやり方に反発する。亮介、公平、ヒハルの三人にとっては、秘密の丘で星を見ながらUFOを待つのが、唯一平穏で楽しい時間だった。しかし、ヒハルは父が二度と帰ってこないことに少しずつ気づき始めており、悲しみの影が日々増していく。子供から大人への一歩を踏み出しかけた三人は、現実が夢の砦をむしばんでいく恐怖に、まだ目を向けられないでいた。雄一郎と反対派リーダー・天童(石橋蓮司)の対立や卑劣な手で雄一郎を追い出そうとするトバ(田中哲司)の企み、子供たちの仲間割れは激化。もうこれ以上、大人たちに振り回されたくないと亮介と公平が思い始めた時、丘の上の秘密基地が誰かに壊され、ヒハルが転落、大怪我を負う事件が起きる。唯一の心の支えだった場所を奪われ、同時に父と再会する希望も失ってしまったヒハル。そんなヒハルに何もしてあげられないという無力感に打ちひしがれる亮介と公平は、ヒハルの夢を叶えるために、大切な村を守るために、あるいたずらを思いつく……
時に1575年(天正3年)、長篠の戦いで甲斐の武田勢を破った織田信長は、翌1576年、その天下統一事業を象徴するかのごとき巨城を、琵琶湖を臨む安土の地に建築することを決意。設計及び現場の総棟梁として、熱田の宮大工・岡部又右衛門を総棟梁に任命する。「安土の山をまるごとひとつ、三年で城にせよ。」信長から直々の厳命を受け、後に行われた指図(図面)争いにおいても、金閣寺を建立した京の池上家、奈良の大仏殿建造を担った中井一門を破った又右衛門は、妻・田鶴や娘・凛、門下の大工たちの支えを得ながら、徐々に築城を進めていく。しかし、巨大な城を支えるためにはその主柱(大通し柱)に、これまでになく巨大な檜が必要であった。理想の木材は木曽上松にあると踏んだ又右衛門は、意を決して信長の敵方・武田勝頼の領国に危険を顧みず分け入っていく。一方、安土の作事場では新たな戦乱の暗雲が立ちこめ、又右衛門の帰還を待つ大工たちに戦地への出立を余儀なくさせる。
