2019年、酸性雨が降りしきり、昼なお暗いロサンゼルス。かつて逃亡した人造人間「レプリカント」を処分することが任務の特捜刑事「ブレードランナー」であったデッカードは、引退していたが強引に復職させられ、殺人を犯して逃亡する4体のレプリカントを追う任務に就くことになる。ネクサス6という最新型である彼らは、一見しただけでは普通の人間と区別がつかない。デッカードはネクサス6型を製造するタイレル社へ行き、社長秘書レイチェルに対して警察のレプリカント識別テストを試してみる。

世界が崩壊してから100年後の未来。復興を果たした人類は、16歳で受ける選択の儀式によって人々を軍・警察にあたるドーントレス、政権を運営するアブネゲーション、教育・研究を担うエリュダイトといった五つの共同体に振り分け、そこで人生を全うすることを強制していた。16歳になったトリスも選択の儀式を迎えるが、どの共同体にも適さない異端者（ダイバージェント）と判断されてしまう。異端者は政府に抹殺されるのを知った彼女は、うそをついてドーントレスへと所属する。

ごく普通の平凡な女性ルーシーは、訪れた台北のホテルでマフィアの闇取引に巻き込まれ、下腹部にCPH4という新種の麻薬が入った袋を埋め込まれてしまう。この麻薬は通常10%までしか活用できない人間の脳の潜在能力を極限まで高めることができる恐ろしいものだった。運び屋として体内の麻薬と共に移動するよう命じられたルーシーだったが、麻薬を狙うマフィアに捕まってしまう。ルーシーは激しい拷問を受けるが、その拍子に体内の袋が破れ、彼女の脳は麻薬の力で覚醒し、超人的な力を発揮してその場から脱出する。

西暦2084年、地球の植民地となっていた火星では、エネルギー鉱山の採掘を仕切るコーヘイゲンとそれに対抗する反乱分子の小競り合いが続いていた。一方、地球に暮らす肉体労働者のダニエル・クエイドは、毎晩行ったこともない火星の夢を見てうなされていた。夢が気になるクエイドは「火星旅行の記憶を売る」というリコール社のサービスを受けることに。しかし、それをきっかけに今の自分の記憶が植えつけられた偽物であり、本当の自分はコーヘイゲンの片腕の諜報員ハウザーだったと知る。クエイドは真相を知るため火星に旅立つが、真実を隠匿するコーヘイゲンに命を狙われ……。

宇宙艦隊士官である父親を幼いころに亡くしたカークは、自由な心を持つ行動的な青年に成長するが、父の遺志を継ごうと宇宙艦隊アカデミーに入学。やがてバルカン星からの緊急救助要請を受け、宇宙艦隊のUSSエンタープライズが出発することになり、カークや親友マッコイらアカデミーの若者たちも乗り込むことに。バルカン星を襲ったのは好戦的なロミュラン人だった。カークはサブリーダーのスポックと対立するようになるが……。

第25話「Air」 全ての使徒を倒したNERVに対し、サードインパクト発動を目論むゼーレが戦略自衛隊を使った武力占拠を開始する。施設が次々と破壊・占拠されていく中、シンジは戦自隊員に発見され殺されそうになるが、生きる意思を失くしていたシンジは抵抗すらしなかった。それをミサトが寸前で救出するが、移動中に銃撃に遭って負傷し、シンジにEVAで戦うよう言い残して命を落とす。 第26話 「まごころを、君に」シンジを乗せたEVA初号機を依代としてサードインパクトが始まる。これによって人類は個体の生命体としての姿を保てなくなり液化して崩れていき、その魂は「黒き月」に集められる。初号機はレイやカヲルの姿をとる巨人（第2使徒リリス）に取り込まれ、シンジはレイとカヲルに再会する。そこでシンジは人類が単体の生命となることを望まず、それぞれの個人がいる従来の世界を望みリリスは首から血を噴き出しながら倒れ崩れ落ちていく。

前作で描かれた人類とKAIJUの死闘から数年が経過し、平穏が戻っていた地球。しかし進化を遂げたKAIJUが再び姿を現した事で、つかの間の平和は脆くも崩れ去る―。さらに、謎の黒いイェーガ―"オブシディアン・フューリー"の出現により、人類を守るはずのイェーガ―同士による激しい戦いも発生。果たして、スタイリッシュに洗礼されパワーアップした新世代のイェーガーに乗り込む若きパイロット達は、迫りくる危機を乗り越える事は出来るのか。

近未来。郊外に住むマーティン家は家事用ロボット、NDR114号を購入した。アンドリューと名付けられた彼は、幼いリトル・ミスと友達になり、彼女から人間について学んだ。やがてリトル・ミスは成長し、結婚して子供も生まれたが、アンドリューとの交流は続いていた。いつしか人間のようになりたいと願うようになっていたアンドリューは自由を求めて旅に出た。そして、友人となった発明家のルパートからロボットが人間に近づける可能性を知った。かくしてアンドリューは大切な人となっていたリトル・ミスの孫娘ポーシャと同じように生きたいという切ない想いから、人間になる決心をするのだった。
