후지요키다이 고등학교 1학년인 아사나카 요모기는 어느 날 자신을 괴수술사라고 칭하는 수수께끼의 남자 가우마와 만나게 된다. 돌연 나타난 괴수와 거대로봇 다이나제논. 마침 현장에 있었던 미나미 유메, 야마나카 코요미, 아스카가와 치세도 함께 괴수와의 싸움에 휘말리게 되었는데...

방과 후 교실, 유타는 분명 기억 속에 있을 그리드맨을 몇 번이고 노트에 그렸다 지운다. 과거에 이 세계는 한 소녀에 의해 만들어지고 붕괴되었으며 그 소녀의 마음을 구한 자는 다른 차원에서 온 하이퍼 에이전트 그리드맨과 그녀가 만들어낸 마음을 가진 괴수, 그리고 유타와 그 일행들이었다. 고등학교 2학년이 되면서 릿카와 반이 갈린 유타는 고백을 결심한다. 하지만 이들의 평화로운 일상은 굉음과 함께 무너지기 시작한다. 이윽고 진홍의 강룡 다이나렉스와 그리드맨의 협력자인 신세기의 중학생, 그리고 다른 세계의 거주민, 아사나카 일행들도 유타 앞에 차례차례 모습을 드러낸다. 릿카를 향한 마음을 숨긴 채, 유타의 비일상이 시작된다.
