Meer dan een jaar na de gebeurtenissen in het vorige deel wordt Miles Morales onverwachts bezocht door zijn vriendin Gwen Stacy. Al gauw wordt hij meegezogen in een missie om alle universums te redden van de Spot, een gevaarlijke maar onervaren tegenstander, die een catastrofale ramp kan veroorzaken. Miles en Gwen reizen samen door het multiversum en ontmoeten hun beschermers, een groep Spider-People die bekend staat als de Spider-Society, geleid door Miguel O'Hara.
