Judy en Nick raken verwikkeld in een spannend mysterie wanneer Gary De’Snake in Zootropolis arriveert en de dierenstad volledig op zijn kop zet. Om de zaak op te lossen, moeten Judy en Nick undercover gaan in onverwachte delen van de stad, waardoor hun groeiende partnerschap op de proef wordt gesteld als nooit tevoren.

De normale samenleving is in verval geraakt. Nadat Lee, een detective uit Hong Kong, een grote buit van de crimineel Juntao heeft teruggevonden kidnapt deze de dochter van een Chinese diplomaat in Amerika. Lee wordt naar Amerika gestuurd om als diplomaat op te treden bij de ontvoering, maar daar moet de Amerikaanse politie niets van hebben. Ze besluiten een agent in te zetten om Lee bezig te houden.
