Sagaen fortsetter mens kampen raser mellom de aristokratiske Death Dealers (vampyrer) og de barbariske Lycanene (varulver).

Under et rutineoppdrag oppdager Agent J (Will Smith) en djevelsk plan av det onde monsteret Serleena (Lara Flynn Boyle), som er forkledd som sexy undertøysmodell. Da Serleena tar hele MIB-bygningen som gissel, søker Agent J hjelp hos sin gamle makker, Agent K (Tommy Lee Jones), som nå arbeider på et postkontor, og har fått slettet alle minnene om sin tid som MIB. Sammen må de kjempe for å redde Jorden, galaksen og MIB fra universets skumle slyngler. Heldigvis har de med seg mye ammunisjon.
