И этот кто-то Ягами Тайчи, и Исида Ямато, которые одержали над ним победу несколько лет назад. Получается, что этот Дигимон-медуза на самом деле Дигимон Дьяволомон, типа вирус, который был побежден во втором полнометражном фильме. Но на этот раз, он научился создавать своих клонов, и отправлять тысячи своих копий в реальный мир. Куширо и Кен начинают разрабатывать план, который избавит мир от вируса раз и навсегда. Для этого им необходимо объединить всех друзей, ведь только совместными уcилиями возможно победить сильного противника.

Действие фильма разворачивается после первого сезона «Приключений Дигимонов». «Избранные» дети живут обычной жизнью: учатся, знакомятся с новыми людьми, ходят к друзьям и путешествуют. Однако в один ничем не примечательный день в Интернете появляется яйцо дигимона, сплошь состоящее из ошибок. Заподозрив неладное, Косиро спешит к своему другу Таити, проясняя ситуацию. Тем временем вылупившийся дигимон начал съедать данные всей компьютерной сети, тем самым ломая многочисленные системы. Теперь «избранным» необходимо спасти не только Всемирную паутину, но и весь мир от полнейшего хаоса, принесённого этим неизвестным существом.

Пятеро детей после нападения врагов попадают на таинственный древний остров, населённый двумя типами дигимонов: звериным и человеческим. На нём так же, как и в остальном Цифровом мире, происходит война за права. Фильм берёт своё начало после того, как Такато получает дигимона по имени Гилмон. Мальчик, собираясь на отдых в Окинаву, берёт с собой своего цифрового друга. Там, в Окинаве, они знакомятся с ещё одним укротителем — Минами.
